I organize them by Generation (ie Gen 1, Gen 2, Gen 3, etc.)

I put everything in PKSM External Storage and just keep my just inject lol stuff in the game

In Pokemon Bank I have them organized by Dex Number. From Bulbasaur to Magearna. I have my in-game boxes organized in three categories: Battle Spot, VGC, and Ubers,

Dex number, with extra boxes for alternate forms/designs, as well as for mega sets and any 100% legit shinies.

By number, (1-30, 31-60 etc.) and then I have separate boxes for teams I've had over the years, HM slaves/temporary team members, alternate formes, shinies and duplicate legendaries. The rest are all breedjects or random un-categorized mons that I haven't put into the living dex yet.

Start with Box 1 always being empty and go from there. I have all my stuff by smogon tiers/alphabetical

I organize based on where they were caught.

Grass1, 2, 3, etc.
Cave/Sand
Gift/Ingame trade
Trades 1, 2, 3, etc.

And so on, with separate boxes for legends, shinies, and events.
