So going by route numbers, wouldn't Kanto, Johto, Hoenn, and Sinnoh (along with some as of yet unknown regions) be under some sort of super-region while Unova, Kalos, and Alola being wholly their own?

There is a 'world map' that links the four major regions together as a single country.
The map was released during Gen 4, however.
I assume all regions are part of the same country because the full pokedex is called the "National Pokedex", implying it's all one country.
Alola is the only exception, unless Bank counts.
