Whenever you feel thw situation calls for it.
For instance a lot of my stronger pokemon move slow. So i use a switch to move a weaker faster pokemon from the frount lines to the back and a bulky tank to the front or a spawn point.

Is anyone else concerned about how pay2win this game is going to get?

Right now, no one cares since it's easy to get free gems. We get apology gems for maintenance, special login rewards since the game just came out, and story mode gems. However, maintenance is sporadic and the login rewards are ending. We'll all eventually finish story mode and slog through the challenges too.

So what happens after all of this? We'll rarely ever be getting gems. It will be difficult to buy booster packs which is really the only way to get any R/EX figures.

Are some of the story mode challenges bugged? For "Spicy Battle" in the Atlantis tower, one of the challenges is "Reach your opponent's entry point within 30 turns" and I got there in just 7 turns but it says I didn't complete the challenge.

Are there are more broken ones? Is there a way to fix this?

Craft = buy with material, the blue little gem thing you get from opening packs.
Check the shop to see what you can trade with.

Evolving = put the base mon in your team, click the dot below it in deck menu and link its evolution. If the base mon KO'd an opponent in battle, you can evolve it to get +10 attack and +1 star. Evolve twice and get +20 attack and +2 star.

Is genesect viable without its plates? Seems like it is, just isn't putting in a lot of work for me.

Fug hasn't really been doing much for me. Though I've just been playing the quests since I can't get a battle for the life of me.

When I use Fug, he usually misses due to my bad luck. I'm hoping that I could use the two Xerneas' to help power each other up with their two Fairy Mist move which would help with Gardevoir as well. But I don't know if that is a sound strategy.

Play button on the main screen is against real people, though apparently sometimes you get AI enemies until you get into it.
Room battles are always against people. It says "no people near you" if you don't have your GPS on, but you should be able to just make a room and wait for an enemy anyway. If nobody finds you, turn your GPS on before making the room.

Well Greninja and Lucario I got from rerolling my account and just happening to get both of them in my 4 pack pull. And I wish I got Lugia to helo with sweeping stuff, but Lucario doesn't stand a match against Latios and Latias most of the time.

I do like that I have Charizard just because it's pretty cute figure, but still wish I could have gotten Lugia. Because the only way to get Lugia besides the sex pull is from reaching league 2100 and hoping to pull him from one of the time boxes.
