I always wanted to see a very smart pokemon be the actual big bad controlling humans from the shadows.

The anime kinda did this already with those Malamar in XY, but I have no idea if the games will ever go there.

Well, Totems were a start to something, that is if they keep them.
Honestly, it should have always been like that with a big ass legendary being the main antagonist especially since they are way more threatening than most organizations.

I could imagine a Skyrim-story like game where a legendary is making an army to destroy humanity with you battling boss pokemon along the way.

Pokemon speaking words to humans is probably ground they want to tread lightly.

So far we've heard Tapu Koko and Rotomdex speak as far as mainline game canon goes.
