IIRC, XY only gave you the regional dex awards if all the dex entries where filled with 6th gen native mons. So if you brought an Eevee from 5th gen in and hatched it into Slyveon, shit would fuck up.

I don't know, since cross-evos Gen I mons are banned even from Link Battles, Island Scans HAs were only working on Link Battles but could not be traded and Safari Balls mons can actually be traded over via GTS. I didnt test already, so yeah, I really dont know.

Just tested, it's fine in link battles. I lead with the safari ball marowak, and set up SR the first turn. Safari balls are OK in link battles, just not VGC and battle spot, I guess.
