If you use contradicting information when injecting a Pokemon you could get banned from online battling. For example putting a Porygon Z in a beast ball as that Pokemon cant be caught.

Wait until they update PKHeX so it has the correct way to handle pk6 -> pk7 conversion, then just gen them like you would for gen 6 (in a gen 6 save file, just to be safe), then open your gen 7 save file and drag and drop your pk6s.

Yes, but you'll need to get a new payload for it. Which you'll either need a Powersaves or some sort of homebrew entrypoint compatible with a new 3DS version. Just hack your 3DS now while there's still time.
