There is generally a thematic reason for it. e.g. Paras is a bug with mushrooms on it, hence Bug/Grass. The 5 Ghost/Grass Pokemon are literal ghosts while Decidueye just has ghostly shadow abilities. Chandelure is a literal ghost with a flame-like energy, while A-Marowak uses literal fire to channel ghosts. Golurk is actually bound to its clay body and not particularly ghostlike (Ground/Ghost), while Palossand can use any sand for its body and is very much a ghost in its lore (Ghost/Ground). And so on.
I think it's safe to say Magnemite, Jigglypuff, and Mawile would have their type orders reversed if introduced today.
