This. I thought it was a common biology knowledge that adolescent girl is taller than boy. They will stop their growth after first period though (due to estrogen close their bone's growth plate) while boys will continue growing until near 20.
Also Lillie is a caucasean while both MCs are nip stand-in.

Sprites doesn't represents the size accurately. Plus Kanto and Johto are associate with Japanese culture, for example, Sensu style Oricorio are loved by Kanto natives because it remind them of their culture.

Whatever they're associated with, the "Japanese" people aren't Japanese at all in Pokeworld. The supposedly Japanese protagonist is still taller than everyone else his age in Alola, like Lana and Hau.

Hau is a polynisian so he can be shorter than some japanese at his age. I believe Lana is a chink judging from her clothes' decoration and her town's achitecture so it is not weird that she is shorter than a protagonist with similar ethnicity. Another Alolan character in the same age group with protagonist is Ilima, who is actually a little bit taller than protagonist I believe. Japanese protagonist is also still shorter than Lillie and Gladion.
