While I agree with the added caution, I don't really think it will cause any issues. It's not as if GF has to transfer all data of your 'mons from one application to the other, both applications are just ways to access a server that has your 'mons associated with your FC or 3DS ID or whatever. It's like downloading a new client, it's not going to affect your account whatsoever.

But, that said, the best laid plans of mice and men. Who knows what could happen.
