I'm pretty he said it again in Grade Magazine when the GSC arc was running too because the manga made Pryce, the Mask of Ice, the final villain because it was such a really well thought out tragic story.

He also incorporated some elements of the manga back into the game (HGSS) where Silver is Gio's son when that was revealed as early as 2005 in the FRLG manga.

So if the game creators are using elements of the manga and putting it in the game as their own twist, the game is still the ultimate canon.

If you're counting canon in what the copyright holder states is true, like most other franchises, there is no "canon". Its not like Harry Potter where J.K Rowling is the sole copyright holder and has the power to dismiss things. GameFreak do not hold the copyright or franchising rights to Pokemon, TPC does, and they have never confirmed or denied anything. If you apply to make Pokemon merchandise, you will get a giant folder that will tell you what you can and cannot do. And nowhere does it say "the main games are canon, you may not contridict them". Anon, the games literally explain why Mega Evolution is only prevalent in Hoenn and Kalos, and nowhere else. It's why there's no Mega's in the main game of S/M. It's why Fuji explains in Origins that Mega Stones aren't found in Kanto.

Just because people in Unova or Sinnoh haven't been seen using Mega Evolution, does that mean those games are in a completely separate universe? The main series has made retcons as early as Gen 1, just look at the additions of Steel/Dark typing. Nobody claimed Gen 1 was in another universe because of that.

They literally have NPC's in X/Y referring to the B/W Plasma attack in Unova, which was a nod to the fact that the game took place around the same time as B2W2, before the actions of Neo-Plasma was made public.
