I'd assume it has some kind of biological limitation that prevents it from overtaking humans. It's probably really good at performing calculations and solving complex problems, but it probably has a difficult time implementing its ideas creating things on its own. You can't be very handy if you do pretty much everything with your mind.

That being said, I'm surprised there don't seem to be very many Alakazam or Metagross scientists/mathematicians in the Pokemon universe.
