Nowadays unless I have a false swiper on the team I never even touch a shiny and instead just paralyze it/put it to sleep and throw a Quick ball followed by Ultra then Timer balls until the little shit gets in.

Exceptions to this are mons with absurdly low catch rates of course, in which a False Swiper is mandatory (otherwise hope for no crits with weaker moves).

Which move did you use, anon? Mimikyu has a lot of trouble OHKO'ing Exeggutor with anything other than Play Rough on a crit, unless you're several levels higher.

In which case, why the fuck did you risk using its strongest move? If you see a shiny, you bring out your False Swiper, inflict paralysis/sleep, or just start throwing balls. Or use the absolute weakest moves on your party, preferably NVE moves, and preferably after checking that the Pokémon does not have any suicide moves. Since Exeggutor has Wood Hammer I'd just refrain from attacking it alltogether.
