We just need to remember how Arceus created the egg. Eggs in the Pokemon world are not produced by sex, but by the friendship between two Pokemon. Thus, the creation of an egg is actually a timeless event. The only time we are allowed to see how an egg is produced is when Arceus does because it willingly let's us and Cynthia know. This is why no one has ever seen how the egg comes into existance because it just is there.
