It was said that Lillie was always holding Pokemon until her mother took her away alone to stay at another mansion.

When she returned she was near catatonic and can no longer touch Pokemon out of some sort of fear. Her mother is still working at said mansion.

It's implied heavily that the mansion is an Aether Foundation lab and that they experimented on Lillie.

It's definitely at least a little different to the games but there has already been plot set up. It's not for no reason.
