Just hatched a mon with it's perfect IV parent holding Destiny Knot, but the IVs are still imperfect? Do both parents have to be holding DK? Who holds the everstone then?

Water Absorb Lapras seems to be popular. Get it in a Lure Ball and you can probably get anything including legendaries.

Bascially, putting a Pokemon in an Apricorn ball shows that more care was put into it, and that its more likely to have the right nature/ability/egg moves. I will gladly give up one of my Cosmogs for just the apricorn ball alone, and that added likelihood is a huge bonus.

Having the message read that you "raised it to do great in battles" also helps, especially if that's actually the case.

Sounds like you should consult a guide. Pelago is just for EV training and hatching excess eggs that would otherwise sit in your box forever.

Breeding is for passig IVs, egg moves, natures, abilities, and balls.

Getting started:

1) Having a Flame Body Pokemon in your party of (5) eggs will cut hatch time in half.
2) A pokemon holding an everstone while breeding passes down its Nature
3) Offpsirng will inherit a maximum of 5 out of 6 of its IVs, randomly, from both its parents. A parent must hold a Destiny Knot for this to happen.
