The trading machine is meant to transport them across distance and "load" that Pokemon into your ball (or just transfer both things), but it does cross some mons DNA such as MachampxGolem line or AccelgorxEscavalier lines, and also Bill fuses with a Pokemon when experimenting with the machine in Red/Blue. I think it'd be fine if they kept the theme consistent.
