Because a 5IV with a perfect has a 1/1024 chance of spitting out another perfect but two 6IVs have a 1/800 chance of spitting out a perfect with the right nature.

Does the move relearner now preserve moves that the parent had but the child does not learn until later in it's levelpool? I have a lucario that was a riolu that had a mother that had nasty plot, and as a riolu, at level 39, I went to the move relearner to check something because I remember something similar happening with something else, and I could have it taught nasty plot even though it shouldn't have learned the move until level 47. If moves from the parent are retained, say I accidentally deleted nasty plot, would I still be able to go back to the relearner and have it taught nasty plot again since it knew the move at some point, and would this also work for previously known egg moves?

no, like you get one with decent IV's and the proper nature. pretty sure you said you have a perfect ditto, so slap a destiny knot on that

then, after like 10 eggs or so bred from the good natured rowlet, you can swap out one with MORE IV's and repeat the process. soon enough, you'll have a perfect IV rowlet w and everstone for its nature with a perfect IV ditto to breed with. not perfect, but way better than your method
