We don't know that for sure; presumably you can turn down staying on as Champion and leave the current champion in place, as every player character prior to SM seems to have done. Or, maybe Kukui fought Lance after Blue, when Lance had apparently reclaimed the position.

Maybe he didn't have Alola Ninetales at the time. Maybe he had a different team.

Do we know how long ago Kukui was a trainer? I mean, the references to the Kanto league, him being a full professor... It's possible he was a trainer around 20 or less years ago and fought Lance etc after he had been beaten by Red and Blue.
