Assuming you are just using this Ditto to breed other things, then no, you can use illegitimate pokemon to create legitimate pokemon, assuming you aren't passing on illegal balls/egg moves than you're in the clear.

If you tried to use an illegal pokemon in Battlespot you may get barred/banned not too sure but the risk is there.
