In case you're just a clueless kid, I'm going to make it clear for you: Lusamine and Faba were the only ones who could really be considered evil, and the latter was more like an arrogant and greedy asshole who enabled Lusamine than actually evil. A good portion of the grunts were unscrupulous as well, but they were just doing their job, and even them were unaware of all the UB shit going on and didn't know about Lusamine being fucking crazy.

There's a reason Aether was still allowed to continue existing after the events of the game (after being investigated by the International Police, that is). The organization has genuinely good intentions and are there to protect pokémon. Their old boss being the only one who was in the wrong.
