Did you try reloading the game? Sometimes it gives me that error and then the save is there when I reload.
Also, if you're using the version of VC with restore points, there'll be two other files in the save folder along with sav.dat, and those have to be deleted.

Not so with Pokemon Essentials games, because adding new Pokemon is generally easy (see Pokemon Insurgence and Pokemon Godra which has every pokemon including the Gen 6 pokemon)

I'm not very far yet, but I'm having a lot of fun. I only have larvitar and a ralts,which will probably get replaced later. I want one of those shinx from the beginning cave, but I can't go back to get one so I guess you can't catch one yourself until later. I'm not sure what the mining stuff is about yet, but I'm excited to try it out once I get the pick axe.
I don't get why Nintendo was so harsh on Prism though because it's free, runs off an old game they don't even sell anymore, and letting the game release would have been good publicity on their part. But instead they have to be nazis over everything and ruin the fans' fun and creativity. I'm all for protecting copyrights, but it's obvious that this is just a harmless fan game that people who loved the series made. You don't see companies like say SEGA taking down the droves of sonic fan games because despite Nintendo making better quality games, it has no idea how to treat their consumers and fans.

As for features I can't find an official list but from off the top of my head:
