I really liked that one indie title that got canned where once you sent out your pokemon it was like a little action game; walk, run, jump, and 4 attacks.

I don't remember the name. I just remember a couple of short videos they had done to show the proof of concept in action. It looked fun.
Not sure why Ninty shut it down so fast, they're usually pretty slow on that.

I want a Pokémon game without a trainer with 3 on 3 fights more like final fantasy or Dragon Quest.

Not really. Pokemon works best as a turn based RPG because it's abstract. Doing a full action game with ALL the Pokemon and ALL the moves would be an impossibility.
