The most straightforward way is to use a homebrew save dumping tool like JKSM, and use PKHeX to edit the file itself.

Just copy and paste one of the patched code.bins into SD:/luma/code_sections
Hold select when booting Luma to open up the config menu, turn on "Enable region/language emu. and ext. .code" and press start
>HBL (New 3DS only, otherwise use Luma)
Extract the patched code.bins and rename them to 00175E00.code for Moon and 00164800.code for Sun.
Place it in SD:/hans/
Start up the homebrew menu and open HANS, open Pokemon through it.
Finally, use the in-game QR scanner and you're golden.

The way this works is whenever we scan a code, it replaces the pokemon in the box in that position with the genned one. That means between every mon in slot 1, I have to close the QR reader, open the box, shuffle it out of position 1, close box and reopen QR reader. That's really fuckin tedious. Help me help you.

Everyone else, STOP USING "BOX1, SLOT1". It just makes it take five times as long.
USE ONE OF THE FOLLOWING:
BOX1, SLOT2
BOX1, SLOT3
BOX1, SLOT4
BOX1, SLOT5
BOX1, SLOT6
Look at who has posted before you. Try to avoid reusing slots. Every time you reuse a slot, the injector has to stop scanning, go to the PC and shuffle mons.

Different injectors, different ways.
I prefer people just putting everything into slot 1, rather than relying on them not fucking up and overwriting each other's Pokemon.
I inject into box 1 slot 1, then go backwards into the last box, for deliveries.
The real slow part is digging through the GTS.
