She was infected by Nihilego long before that encounter. She had driven away Lillie two years prior, and when Lillie is mentioned shortly before the Nihilego enters through an Ultra Wormhole, her expression goes dark. There'd be no reason for this if a Nihilego didn't already have her drugged up on neurotoxins, because on Exeggutor Island, you find out from Lillie that before Lusamine was affected by it, she was nowhere near as bad a parent.
