From the meadow, on the lower left side there's a small hole on the wall you can crawl into

In the garden whith the yellow flowers there is an small hole you can go through

After you obtain all eight badges, speak to Kukai and he'll tell you about a new legendary known as Mewtwo hiding in a cave. He grants you permission and teleports you there in the front entrance. You can speak to him at anytime to return back to the lab.

There is a hole you crawl into at Melemele Meadow in the flowers. I totally missed this too and didn't figure it out till I read a sign that said to explore Melemele Meadow more since all is not what is seems.

There's basically nothing there except a Zygarde Cell and maybe a TM. Was expecting to find a rare Pokémon there but nope, nothing. Disappointing for somewhere so out of the way.
