The sun along with sulfur and gold are considered masculine

There is a thought of transmuting the soul which melds the gold and silver into a perfect soul, this is mirrored in the Alola legend of a missing legendary creature that is their love child. Megearna would have thematically and visually made the most sense but didn't have enough "space/alchemy" lore going for it

I REALLY hate to be this guy but if you evolve a cosmoem in Moon its a lunala but trade that same cosmoem to Sun and it becomes a Solgaleo, so gender fluid is actually an appropriate descriptor for it.

This. Cosmoem's sex is probably determined by what kind of light it's absorbing. Direct sunlight is Solgaleo, while reflected sunlight (moonlight) is Lunala.

And light refracted through a prism gives it a hermaphrodite alchemy gender: Necrozma.

My guess is balance. Also, it could just be because of coding. Like having a "gender unknown" Pokémon evolve into a gendered Pokémon caused all sorts of weird glitches.

not true. Some pokemon are outright genderless, like magnemite or metagross, since they dont function the same way as most other live beings. Legendaries (most of them anyways) are gender unknown, because very little data is known about them, and sometimes there's literally only one specimen, if at all.
