Yes there is. I had this happen to me once just use the coordnates from your last save paste onto new save and once you load the game you use fly and that should be it. Idk why it happens sometimes.

You will have to go into pkhex again and change your coordinates.

May or may not help, if you do this outside the e4 pokecenter, you may just be transferred right into the e4 where you can just defend your title and get out. The one time i used pkhex, it happened and that saved me, basically.
