Game-wise it's a toss-up between mega fug, primal groudon, xerneas, and arceus I think. I'd say Zygarde but since it's restricted by its ability there's probably a way to cheese him.

It is a lost opportunity game freak did not capitalize on, and yes it is fucking stupid.

It is somewhat worth it to collect all the cores and cells since all the 5 cores grants you 5 tutor moves.

But yeah, it doesn't make much sense that you cannot keep perfect zygarde permanently even after you've collected all the cores and cells. It is a great Pokemon, but could be even better if the perfect forme did what the lore states it does, would just be more fun it it kept Aura Break or somekind of buffed version of that ability to be able to wall xerneas og yveltal.
