When she is playing with Nebby while pretending to be trainer, when she does things impulsively because she is trying to be like you but then kinda regrets having done them right after, the hyper-gentle and kind way in which she talks to your Pokemon when she heals them, her "I once read in a book" moments, the actual struggle you can occasionally feel between her inner feelings and her fears, the way in which you can tell she genuinely cares for Lusamine despite the shitty way in which Lusamine treats her. Plus her extraordinarily shitty self-esteem ("I can't believe someone would want to be my friend!") actually works despite being transparent as fuck. Not to mention all the good moments after her outfit change or the way in which she opens up to you and the way in which she starts being more goofy and smiling more and talking more about proving herself. I never really cared about characters being together for one simple reason: most romance in fiction sucks unless it's already an established couple from the beginning. It's always too rushed, too forced or either too random (people with no chemistry during a piece of media ending together) or shoehorned (every character in a piece of media paired with someone else, which might or might not feel random or "filling a list" to leave no character unpaired) or it's simply cringe. In fandom, this process is paired with even more amateurish writing or simply people that hasn't experienced love for real so they fuck up even worse.
Not to mention how focused some pieces of media are to the whole shipping thing, specially when it's not a thing that happens naturally (for example there are shows where a pairing becomes popular and the writers shoehorn references to it when knowing) or such.
Amusingly, when the characters are already engaged from the start in a fictional canon, they are usually less cringy. I guess it's easier to show chemistry without the whole part of "how it came to be", which is the part most writers fuck up at.

I've always felt the opposite, when characters already start off on a couple their relationships usually feel pretty bare, sometimes good writers can do something good but usually not.
It's why usually characters getting together is the end of the story and very few things actually focus on the actual romance unless it usually goes to shit.
Not really sure which examples you're thinking of but I can think of some jrpgs i've played that don't really fall under your complaints, though those are rare too sometimes.

People obsessing about shipping has become a serious problem but I don't think that should hinder the talk of characters that actually have relationships in things either. The second someone says the words 'crack pairing', you can start ignoring them though.
Writers who are that easily swayed by the fans are usually making bad shows anyway, like Arrow.

Actually, let me elaborate. I very much prefer Frederica to Lillie because:
A) Frederica isn't always pleasant and submissive. Kinda makes sense, being placed in a party of random people of a different time, she needs time to warm up.
B) Frederica is a fucking beast in combat and just by having her you unlock the Gunner class, which would be otherwise absent from the game, and you are allowed access to great skills via her grimoires. She also is capable of some of the highest damage outputs in the story mode, her only defect being frail on the physical side.
C) You barely have to babysit her. The first thing she does when awakening is confront the FOE and is already usable in-game in that very fight. She isn't the strongest character emotionally, but soldiers on the entire game and actually considers the Highlander's options instead of just going "I'll do what M.I.K.E. says because muh emotional dependence" or some shit.

You actually provided a good counterexample of Lillie with that reference. Ricky isn't perfect but surely has more to offer in terms of caring about.

Unfortunately it isn't a retro rpg (I'd love something like Etrian or Wizardry right now though). I play lots of rpgs so I don't exactly remember the name, it's on the ps3 and it's a jrpg, but not turn based.
I think it was one of the Ar Tonelico games, maybe Ar Tonelico Qoga

It's been a while since I played it but I didn't think it was rushed, it is like a 60+ hour jrpg. There's 2 girls to choose from (Well 3, you got a pity option if you didn't choose) in it and they both had hundreds of lines of dialog and you even go into their minds to learn more about them. Chemistry gets better later on in the game once the guy decides he wants to fuck one of the girls.
So it didn't fail any of your criteria I feel, though I can't say if the romance was good or not, it's been years since I played it.
If I was less tired I might have picked out something better, maybe even a VN but i'm drawing some blanks.

Actually sad scenes get to me easily, and even not caring much about Lillie I must say it was pretty well made to pull heartstrings. Cheap shots, perhaps, but effective. If I had more regard for Lillie I am pretty sure I'd have had feels there.

My beef with her is that she was too exaggeratedly weak until the last minute. Weak characters are usually effective to make people want to protect or help them, but she was a bit beyond the threshold for me. I understand a lot of people will want to come to her aid, or feel attracted to her, or cheer her up and all those feels.
For me she was more of a load. I can't enjoy myself because my sudden little sister is getting lost and being delivered to me. I get she's a escapee (from the PC's perspective, I wouldn't know until later), but I never signed to be her guardian. I'm just here collecting magical jewels and showing my pokemon a good time, bonding and that stuff. I just happened to help her because, hey, if I actually was in that situation I'd be annoyed but I'd help anyway. With no pokes and that ability to get lost, she'd end up in the fucking jungle eaten by zubats or some shit. At least I got a cool fight, some neat music, and god damn Galeon out of helping her.

The E4 pokes have some of the highest level counts, and it's rare for the games to greatly exceed a second run E4 levels, so it's hard to tell if Hala has something else unseen to the player, although I doubt he has a lv.100 Tauros. The games seem to imply that only players are able to be dat gud at pokemon training. Except for a couple meme pokemon like lv.100 magikarp... but yeah. All things considered, I kinda like Hau. He's overly enthusiastic but the guy means no harm, even crushing his team again and again the guy is chill and keeps giving you free drugs and trying. To be frank I kinda feel bad for him. He actually tries and clearly wants to win, but letting him win out of pity would be disrespectful, and the PC is way2gud at pokemon to lose unless it's a fluke. He's kind of designed to lose. I kinda would like to go at him in a online-like battle, with even field in terms of levels and stuff. Alas, he's not in the Tree.

I kinda hope he gets that Kahuna spot someday.
