Yes, there are multiple battle boxes this time around and they don't remove your Pokemon from the PC Box so you can use the same Pokemon on different teams.
Taking them out of the boxes and, I'd imagine, putting them in any activity in Poke Pelago takes them out of them though so you gotta make sure you're done with them.
