Pixel art is too much work. Designs like Hoopa-Unbound or Mega-Ray wouldn't fully shine in 2D unless Gamefreak are willing put as much effort as the Metal Slug developers. Which is never.

That doesn't discount anon's first point though.
You make a high poly model, you can recycle it forever and just make a new animation here and there.
You make sprites, you just make idle animations for 750+ Pokemon and their regional forms each game. The scale of work is ridiculous each time.
