Concerning IVs, since hyper-training doesn't actually raise IVs, just makes the stats equivalent, is this a permanent thing? It doesn't go away right?

Like it won't apparently go away when trading, banking, or transferring up to the inevitable gen 8, yeah?

Found out later that all but two of my Pokemon used during my story run had shit IV spreads. No wonder this game seemed harder during some battles. I actually lost during the Lurantis and Mimikyu totem battles, ashamed as I am to admit it.

This is how I know when people say "My [insert pokemon here] is complete shit !" like it can't take a hit or do some damage, they have bad IV's. Anything with good IV's and defenses over 70 can take hits well even SE ones (although those are 2HKO's most of the time). You also have to have Atk at least over 110 at minimum to do decent/serious damage with bad IV's.

Well for starters, Decidueye does have like base 100 SpDef and it seems to have perfect IV's in Hp so I guess that was a factor. Also Mismagius has like 105 SpAtk so you can't say it's a very hard hitter.

Doesn't go away during trading, received a "5IV" Pikachu from some anon's giveaway the other day that was actually a 4IV with Speed Hypertrained.

The only thing is when you breed it doesn't treat the hyper trained stat as maxed, which means for destiny knot it will pull the original value if it rolls that stat for that pokemon.
