Moon save file on Pokemon Sun. Wormhole not appearing.

That's weird. Check the save file with PKHeX and set the time offset correctly to "sun time". I'm not sure, but here might be other options you might want to check.

Hey OP, I have a question. When I try to pass my Sun cart save with SaveFL, the thing says CTR Card --broken-- and I cannot back it up. Any solution?

for some reasons flags are both set to true being both the sunne and moone altar.

It's almost certainly event flag issues. You'll have to wait for PKHex to support editing event flags or go find the right ones to edit yourself.
