I think youre forgetting one thing. Lusamines abuse towards Lille started when Gladion left. So they were working on "Type:Full" the UB killer well into Lilles infancy. That is what Gladion left Aether with. It would seem conclusive that they have encountered the UBs (specifically Nihilego) years before the plot.

I dont think its a stretch to say within those years, she was being controlled. Not saying youre wrong, just offering my perspective.

The game literally starts with Lillie entering an Ultra Wormhole and ending up on Melemele. Likewise, Mohn didn't end up in Ultra Space like the other researchers and his family assumed, he ended up on Pokepelego.
