Watch the DPPT anime - the stones automatically levitate upward when a new pokemon is sent out. No, I don't get it either, but that explains how it works at least.

I don't remember exactly but I think what's supposed to happen is the rocks get launched at an enemy that switches in. I believe there was a scene in the anime against the first DPP gym that used them.
