You need either LumaCFW or HANS.
Put either of these in SD:/luma/code_sections for Luma, or SD:/hans/ and remove the first eight characters from the filename and change the extension to .code
Then load up the game and scan one of the new QR codes with the Pokedex, it'll deposit the Pokemon in whichever box/slot is specified.

As far as I know, the patch won't work on o3DS with JUST homebrew, you need to install a custom firmware.

Set up menuhax, because this won't work with menuhax, extract this to SD:/3ds/ and load it from menuhax, quit it, press start and choose to "Return to home menu without rebooting", will let you access the eShop on lower firmwares.
