Battle facilities don't check for illegal movesets, items, abilities, etc. They only flag species and certain items.

Hell, I can get a Magic Guard Mega Alakazam with Life Orb to go into the Battle Maison..

Therefore, it makes sense that a Shell Smash Komm-o can be used in the Battle Tree.
