I would say

Giratina wins because finding it in DP was super unique and it felt more like a mystery. Plus platinum's form change and distortion world were cool as fuck. really well implemented in both games.

Rayquaza is second because he a cool capture location, and was well placed into the story for emerald (however, his RS appearance was kind of lackluster). Basically a slightly less well implemented Giratina.

Kyurem gets third because he was tossed in randomly in BW like rayquaza, but unlike rayquaza his appearance in the second games was rather lacking. Despite BW2 being very good games in terms of story, Kyurem's implementation in it was very weak.

Zygarde is last because he suffers the problems of first game rayquaza and kyurem, but his location is lame as hell. His second game implementation is also shoehorned in, leaving an unfinished feeling overall.

I'm withholding judgement on Necrozma since we havent seen his second appearance yet.

Dragon/Flying with the most broken Mega Evolution.

Ghost/Dragon and great bulk.

Ice/Dragon and the third highest attacking stats at 170 with Fire- and Electric-type moves for coverage.

Dragon/Ground with a form that needs to be at 50% HP to activate and only its HP increases, 4 Signature Moves from which only two are useful, it had to wait until next gen to obtain its new formes, is the master of its trio and can't touch Xerneas or Yveltal with one of its STABs (at least Thousand Arrows can hit Flying-type and Levitate users), and it loses to Xerneas after one Geomancy.

Necrozma is another Psychic-type legendary, implying we need more. Its Signature Move is as useful as Jirachi's, Deoxys', Dialga's, Regigigas', Cresselia's, Kyurem's, Black Kyurem's, White Kyurem's, Meloetta's, Genesect's, and Zygarde's Land's Wrath and Core Enforcer.

I don't like Kyurem, I think the concept could have been done a lot better, but seeing game footage of GigaGarde really made it grow on me. Necrozma seems cool but I don't know anything about its lore so it's low-tier for now, I kinda dig the design. I'm not counting MegaFug as a Forme, to me it's more of what Fug would be if he were designed in Gen VI

Ho-oh and Lugia are kind of odd-balls, since they're only a duo in name. Hell, Lugia was thrown together for the movie at the director's request, since he didn't think the legendary birds were cool enough to carry the film on their own.

But I assume it would have been a flying/dark type or something.
