Just like the norse mythology theme of the Gen 6 legends, it's just kind of a flavor thing that doesn't get explicitly pointed out.

The cover trio are based on the three goals of alchemy (transmutation of metal, creation of life, and discovery of the 5th element), which were tied symbolic to the sun, moon, and aether, respectively. It pops up a few other places in the game too, like Type: Null and the Aether Foundation. (supposedly the Ultra Beasts can be tied to the cycle of rebirth, too)
It's just a neat recurring theme in the generation. There's really no meaning to it beyond that.

The better theory is reflection/emission/refraction with necrozma as the refraction member of the trio. Also fits the 'rainbow' motif and 7 trials /7 colors / 7th gen thing better. I'm willing to bet we will get Necrozma plot ans new form as DLC in not too long given how fast they revealed it

The "cube" is just how they drew aether, since they had no idea what it was supposed to look like. It's never portrayed as a cube anywhere else.
At one time Aether was believed to be a type of otherworldly black light-absorbing matter that you were seeing if you looked up to the sky at night.
