Had the same problem just some hours ago. Had to start a new game. The mistake I made was, I tried to import a previous, edited save file to the game. Just make sure the save you want to edit and import back to the game is actually the last one you saved there!

No problem. Look at getting JKSV in the future, as it is a bit more user friendly as others have pointed out. You can use CTR SaveDataFiler if you want to keep using it, though. They both do the same thing, and it is safe to keep both on your system.

Actually, JKSV was always the product code and folder name. People shortened it to JKSM after I released and I honestly don't give a shit, because it was called 3ds save thinger before that.

I used PKHeX to give myself TMs, more money, and change the natures and IVs of my Pokemon, and now I'm getting a corrupt save.

The new save isn't in the same folder as the exported save, by the way. It's in its own folder.
