The SD card cage in my 3DS got loose over time, so i strapped 3-5 layers of this very thin, transparent ducttape on the SD card/micro SD adapter and my 3DS finally recognised the SD card again. Maybe that is your problem too.

Well, I had a similar problem once, but since you're sure that tge save file is broken:
Did you try using your backup of the save file?

I did.
I dont know what it was, but after deleting the extradata a few times and restoring both saves , modified and unmodified, multiple times. It now works with the modified save after the game created new extradata (It failed after that multiple times too before it worked now).
Was already sweating here, just so I can change my salandits gender...

Either your save got nucked and is getting the same treatment as world rumble, which fucks with your game and save preventing you from even using your safe backup

Or the sd is shitting itself. Pkhex is not stable after all
