Well, in the first versions (Red, Gold, etc.) I suppose he'd have
Reshiram, Druddigon, Golurk, Samurott, Emboar, and Serperior.
While in the second versions (Blue, Silver, etc)
He'd have the same team, but with Zekrom.

As for Bianca and Cheren, their teams would be without a starter, like Blue/Gary/Green

I don't think it'd work right if he had all 3 starters since Bianca and Cheren each get the other two.

How about alternate rotations, since they get the monkey that beats the first gym.

they alternate with another 3 options. Sawsbuck for Grass, Darminatan for Fire and Jellicent for Water.

It has to be the gift mons in the game, all of Red's mons were gifts in yellow
