Last time I checked you needed the NCCH padgens from your 3DS to convert .3ds to .cia with that converter. Also the .cia just contains a .3ds file in it so it isn't actually as safe as you make it out to be.

Also, the .cia doesn't contains "just a .3ds file in it" it's another structure, there is no private information on a .cia. That's why you can freely play online with it while you need to get a private head to do the same with a .3ds.
