I don't see anything wrong with nicknames, unless you give a shitty one to a Pokémon. I nickname mons that I use most of the time but only on very rare ocassions.

The only thing I consider bad about nicknames is when you trade Pokémon with other players (you guys know what I'm talking about).

If you have multiple of the same species, then yes. Also a lot of people on farms with tons of cattle and shit will have ID tags on their animals, which is essentially a name.
Pokemon also can't be told apart visually because all models are exactly the same save for a few and shinies, so nicknames are one of the few ways of telling multiple pokemon of the same species apart.
Also, you're a faggot for not nicknaming every pokemon you catch.

I nickname Pokemon only when two specific conditions are met:

>They must be competitively viable (i.e. IV bred, EV trained, hold item, all moves learned)
>The name must be some sort of funny reference/in-joke to me personally that is appropriate to that Pokemon

I still haven't got a name for my bro (Vaporeon) because no good reference has come up yet. Plus he's been my bro for so long that he's just Vaporeon. Wouldn't make sense to call him something else. I've noticed I tend to nickname only later gen (3+) Pokemon because any older just seems like they're too established to call them anything else.
