Pokemon League doesn't equal government in anyway. It's the highest appointed role ever shown, but consider there is money and government run facilities depicted in the series there is presumably an unknown figure along the lines of a president or prime minister.

I would imagine the governing bodies are not highly relevant to a dog fighting competition, so we likely never see anything relating to government in the games.

At least early on, I always imagined that the Pokemon world was sort of like historical Japan, sans an emperor.
Each city was ruled by the gym leader, who was the most powerful trainer, functioning like a shogun. The Elite Four were the Daimyo, the most powerful shoguns, and bowed to the most powerful trainer in the area, the Champion (who is effectively like Nobunaga).

Clay is the mayor of his town, so we know that there is some sort of government system in place that we never see, at least in Unova.

The Pokemon world obviously has a caste system where the stronger you are, the more you can do. If you have no Pokemon, you can't even leave your town. I'd imagine that since the champ is the strongest trainer, and holds the safety of the entire PokeEarth in his/her hands, they are the highest authority.
