When you catch a high tier legendary like Palkia or Arceus, they get disconnected from the forces they control. That's why you can't straight up destroy the universe by catching them. I also imagine that arceus is just playing along whenever he is caught. He probably just leaves to go do whatever needs doing upon being returned to his pokeball.
