ORAS rewrote his motivation to be less nonsensical. Instead of wanting to create more water for Pokemon to live in, he just wanted Kyogre to go around fucking up civilization so that humans would have to return to basics and remember that nature is good. That's what he meant by "return to the beginning". It turned out that "return to the beginning", for Kyogre, meant "flood the Earth and wipe out all life on the planet".

Aqua and Magma's rivalry shifted from "land for humans vs. water for Pokemon" to "advancing civilization vs. reversing civilization". He's still an idiot for thinking this would work, but at least it almost makes sense now.
