I've heard people say it's a measure to prevent crashes, like Arceus' ??? form.

I think one of them actually had a shiny sprite for whatever reason and the rest were just black, showing that they were just placeholders.
The shiny UBs actually have a thought out color scheme, showing a lot more evidence for it being encounterable/catchable.
Then again, there was the zechrom/reshiram deal in gen 5 so we can't be sure until more info is dumped.

Considering they're no different then Yokai Watch bosses they probably have there own section in the Dex like in Yokai Watch. Would explain why there is 5 sections of the AlolaDex despite there being 4 islands.
Maybe they're not shiny sprites and instead are 2nd forms. Like, green ub2 isn't a shiny version and is instead it's second form like if it went into overdrive or something
