I doubt it will have any real impact.

It might - might have a button that tells you to go back to town x for plot! but thats about it. And it'll probably be surrogate you in cutscenes that need conversation, "OH NO AETHER BETRAYED US WHO COULD HAVE SEEN THIS COMING?!?!?!"

I don't thing we'll even have a entry for rotom in the 'dex until encountering and scanning a wild one. Won't even be commented on.
