When you think about it, the reason megas don't change the HP is because the value could be whatever, depending on how much damage you've taken
That's not the case with Shedinja, if it's alive, then it always has the same amount of HP, there's no variable
So a Mega Shedinja could change the HP

If I remember correctly, we've already seen that Zygarde's base HP changes when it changes form. I can't remember if it keeps the same absolute HP stat or the same fraction of its total HP when it changes though.
